mupen64 seems to be a favorite. as for controller, just about any walmart usb controller will work, the trick is mapping the buttons. there are a bunch of utilities for it in the ubuntu repo's, not sure about other distros. as for the wiimote, i believe you can configure your own layout with the conf file for wminput
