Not weird, just the way Knoppix does it.  Or rather, I have never seen 
Knoppix do it any other way.  The setup makes sense given that, 
historically, Knoppix was meant for demoing Linux not running a 
full-fledged production server/desktop.  So, having a single root is 
good-enough.

If you do want separate partitions, you could boot Knoppix from the CD 
and move the files to the partitions you already created.  Then update 
your /etc/fstab on the HDD.

Another approach may be to use Kanotix, which I hear is better for HDD 
installs.  Haven't tried it myself.
