Fedora Core 1 seemed to have a similar problem with a few of the
errata kernels.  It turned out to be a low latency patch (IIRC) that
was then dropped in the latest update.

That was on 2.4 though...  I have no idea if 2.6 would behave
similarly with any particular patch set/set of configuration options,
but it's a place to start.  (FWIW, I don't see behavior like this with
FC2, which is also 2.6-based, but does *not* turn on preempt or
anything like that.)
