Now that you mention that about the equipment, I've never worked with gigabit, but I've found very 
similar problems with autodetection of full duplex 100mbps on some networks and with some routers.  It 
might be worthwhile to disable autodetection and force a certain mode on at least one side of the 
connection.  It may not fix the problem, but then again, it may :)
